The Honda rider sustained a broken right collarbone when he collided with the late Marco Simoncelli during that year's Le Mans MotoGP race.
Pedrosa had to miss three grands prix while he recovered following the incident, and also had a second operation to try to speed up his recovery.
He has now had the 13 screws and titanium plate inserted then removed, having scheduled the surgery for after the end of 2013 winter testing.
The Spaniard will have to rest for two weeks follow Thursday's operation."
